The terrible earthquake that wrecked Lisbon happened exactly the day MA was born, Nov. 2nd 1755; it was terrific and killed thousand of people (around 40000 according to some), and it was considered a bad omen for the Austrian princess as it was her birthday and because her mother had chosen as her sponsors the King and Queen of Portugal.
Some other omens about her fate used to be mentioned... especially after her death. Among them, the awful accident which happened at Paris Place Louis XV (now Place de la Concorde), when a lot of people were walked upon to death as people fell into the wholes on the street which was being repaired then (current Rue Royale), and other died of suffocation; several hundreds were dead, and it was her wedding day! Kind of horrible feelings to have for a bride don't you think?

Was also the ink spot on the marriage contract considered as a bad omen?

Yes, I read she once said that her destiny was to bring back luck. I find it very human and understandable: I read it as the complaint of a person who tried to face things the better she could, but in the end found them getting just worse. It's no wonder is she felt discouraged.

Half. From the islands.

When so many bad things are happening around you on days that are important I think it would make you feel unsure and hazardous.
